On my map, there was a whale in a lake but when I moved a worker on a tile close by this lake, the whale disappeared.

There has been several bugs related both to visibility of resources wrt FoW (-> could this be that the Whale was wrongly shown on FoW?) and loading them from savegame (-> could this be that the Whale was disappeared from the real map that way?)
