Many Duplicate Cities (S3_1)
Sorry that OSDN logged me out, but F. it doesn't give you a clue when it's planning it.
The savegame has allowed city names set to Player Unique.
I can see one obvious bug in renaming cities when transferring them to player who already has a city by that name. S3_1 and master affected, as it's related to the dynamic city name handling. Not sure if it explains the behavior you're seeing, though.

Fix for that attached. Still not sure that there's no more to the problem you've seen.

Closing this with that one problem fixed. It is likely explanation after all.
In the next update I'll attach a savegame where I have 2 "Port Ha"s and 5 "Abeokut"s. And the AIs also have many duplicate city names.
This problem occurred during a play of about a 2 weeks ago (git pull). With a more recent version, I can't replicate the problem - yet. But just check out the savegame; there still may be problem in the current code.
